VA_X.dll file version 10.3.1543.0 built 2006.12.19
Is Visual Assist using PDB files in .NET projects? If so, this is preventing builds, becuase VS.NET 2003 has problems recreating the PDB files.

I don't think VA looks at these files. Which language are you working in? I have a C# project in VS2003 with VA 1543 and I have no problems building or compiling the project.
You may want to try stopping VA from loading and see if this has any effect on what you are seeing:
