If there are .DEF files in the project, could these also be searched for when searching for a token with Ctrl+Alt+F?

I assume you mean Alt+Shift+F (VA Find References). We are considering to support def files for Find References and Rename at some point:

Yes, Alt+Shift+F. Don't even know how I keep writing Ctrl+Alt. Freaky. :-)

In addition, would it be possible for Alt+Shift+R to refactor the functions named in the .DEF file?

Allowing Rename to work in these files is something we aim to do if or when we do this.

Personally I don't recognise the .DEF file extension, so I don't know what the files look like. But if they are similar in structure to a file type VA currently understands then as a temporary work around you could try telling VA to treat these as a different, known file type, as explained here:
