I have two C++ functions with similar signatures declared as follows;

void LogError(ErrorLevel elvl,LPCTSTR Format,...);
void LogError(ErrorLevel elvl,UINT ResourceID,...);

Using Refactor / Find references with either of these functions in either a header or cpp file returns all instances of both functions. Surely VA should differentiate between the two?

Currently this is a known limitation of VA, but it is one we are looking into:

case=2732

In general, in C++, it can be quite difficult for VA to work out which overload is being called.
