The changelog for build 1715 states that: "Regions may optionally be omitted from the Methods in File (Alt+M) list. (case=21071)".

How do I set VA to do so?

Close all instances of Visual Studio.
Use regedit to change the value of MethodsInFile_Regions to 00 to disable the display of regions in the alt+m list.
(HKCU\\Software\\Whole Tomato\\Visual Assist X\\VANet9 for vs2008, VANet8 for vs2005, etc).
